Pumpkin cottage cheese muffins that are actually soft, fluffy, and full of cozy pumpkin spice flavour? Oh, we’re definitely making these on repeat!
These gluten-free pumpkin muffins have everything I want in a homemade muffin: a moist, airy crumb, plenty of warm spices, and just the right amount of sweetness. The secret ingredient? Cottage cheese! It gets blended right into the batter, adding extra moisture and a little protein boost without any weird lumps or cottage cheese flavour stealing the show. And no protein powder required!
I’ve got a soft spot for pumpkin baking, especially when the kitchen starts smelling like fall. If you’re on a pumpkin kick too, my healthy pumpkin muffins and pumpkin banana muffins are worth adding to your baking list. Because apparently, one batch of pumpkin muffins is never enough around here!

✳︎ Why You’ll Love These Pumpkin Cottage Cheese Muffins
- Soft, fluffy, and seriously moist. No dry, crumbly gluten-free muffins here! These have a light, tender crumb that tastes like a proper bakery-style muffin.
- A sneaky little protein boost. Cottage cheese and eggs add extra protein without needing a scoop of protein powder.
- You’d never guess there’s cottage cheese inside. Blending it smooth means no noticeable curds, just a lovely, moist muffin texture.
- All the cozy pumpkin spice goodness. Warm spices, real pumpkin, and brown sugar give these muffins that classic fall flavour we all know and love.
Key Ingredients

A few ingredients do the heavy lifting in these pumpkin cottage cheese muffins, and getting them right makes all the difference!
- Cottage Cheese: Full-fat cottage cheese (preferably 4%) is the way to go here! It adds moisture, a little extra protein, and helps give these muffins their soft, tender crumb. Don’t worry about the curds. Everything gets blended until smooth, so you’d never know it’s in there.
- Pumpkin Puree: Make sure you’re using pure pumpkin puree, NOT pumpkin pie filling! The latter comes with added sugar and spices, which we don’t need. Pumpkin puree brings moisture, that lovely orange colour, and plenty of pumpkin goodness. Got some leftover from the can? Learn how to freeze pumpkin puree so none of that pumpkin goodness goes to waste!
- Gluten-Free Flour and Xanthan Gum: This recipe was tested with a gluten-free all-purpose baking flour that doesn’t contain xanthan gum, so we add it separately to help give the muffins structure. If your flour blend already contains xanthan gum, don’t automatically add more. Different gluten-free blends can behave differently, so check the label before you start baking!
- Pumpkin Pie Spice: Brings all those cozy fall flavours together! Store-bought works great, but you can also whip up your own homemade pumpkin pie spice if you’ve got the individual spices hanging out in your cupboard.

Tips for Moist and Fluffy Pumpkin Muffins
Want soft, airy pumpkin muffins instead of dense, gummy ones? A few little tricks make all the difference, especially when baking with gluten-free flour!
- Don’t skip the batter rest! Letting the batter sit for 10 minutes gives the gluten-free flour time to absorb moisture. This made a noticeable difference during testing, giving the muffins a more even rise and getting rid of those pesky flour specks.
- Mix gently, but thoroughly. Fold the dry ingredients into the wet just until no visible flour remains. You want everything well combined without aggressively stirring the batter. A little patience goes a long way!
- Look for a thick, scoopable batter. The batter should be moist but thick enough to hold its shape when spooned into the muffin tin. No need to thin it out!
- Keep an eye on the oven. Start checking around the 20 minute mark. The tops should be set and spring back lightly when touched, and a toothpick should come out clean or with a few moist crumbs. Nobody wants dry pumpkin muffins!
- Use paper liners. These moist gluten-free pumpkin muffins can stick to a greased metal pan, so paper liners are your best bet for getting them out without leaving half the muffin behind!

Variations and Add-Ins
These cottage cheese pumpkin muffins are pretty darn good as they are, but there’s always room to have a little fun! Here are a few ways to switch things up depending on what you’re craving.
- Add chocolate chips: Fold in ½ cup of chocolate chips for little pockets of melty chocolate in every bite. Dark, milk, or semi-sweet chocolate all work, so pick your favourite! And if chocolate and pumpkin are your love language, don’t miss my easy pumpkin chocolate chip muffins!
- Add some crunch: Toss in a handful of chopped walnuts or toasted pecans for a little nutty flavour and crunch. Such a nice contrast to that soft, fluffy muffin crumb!
- Try a cinnamon sugar topping: Sprinkle a little cinnamon mixed with sugar over the batter before baking for a sweet, lightly crisp topping. Because a little extra cinnamon never hurt anybody!
- Give them a pumpkin seed crunch: Scatter some toasted pepitas over the tops before baking for a pretty finish and a little crunch. Bonus points for making them look straight out of a bakery.
- Make Them Extra Cozy: Add a small pinch of ground ginger or nutmeg for an extra warming spice kick. A fun little tweak if you love your pumpkin muffins with plenty of fall flavour!
How to Store Pumpkin Cottage Cheese Muffins
- In the Fridge: Once completely cooled, store the muffins in an airtight container in the fridge for up to 4 days. Since they’re extra moist and made with cottage cheese, refrigeration is your best bet for keeping them fresh.
- In the Freezer: These muffins are great for stashing away for later! Wrap each cooled muffin individually, then pop them into a freezer safe bag or container for up to 3 months. That way, you can grab one whenever a pumpkin craving strikes.
- To Reheat: Let frozen muffins thaw overnight in the fridge, or gently warm one in the microwave in short bursts until heated through. A few seconds of warmth brings back that lovely soft, fluffy texture!

- ¾ tsp xanthan gum (only if needed, see notes)
- 1½ tsp baking powder
- ½ tsp baking soda
- 1 tbsp pumpkin pie spice
- ½ tsp ground cinnamon
- ½ tsp salt
Wet Ingredients
- 1 cup (225 g) full-fat cottage cheese (preferably 4%)
- ¾ cup (180 g) pure pumpkin puree (not pumpkin pie filling)
- 2 large eggs
- ¾ cup (150 g) packed brown sugar
- ⅓ cup (80 ml) avocado oil (or another neutral oil)
- 2 tsp pure vanilla extract
Optional Add-In
- ½ cup chocolate chips
Instructions
- Preheat to 375°F (190°C). Line a standard 12-cup metal muffin pan with paper liners.
- In a medium bowl, whisk together the gluten-free flour, baking powder, baking soda, pumpkin pie spice, cinnamon, and salt until thoroughly combined. If your flour blend doesn't contain xanthan gum, add ¾ teaspoon now.
- Add the cottage cheese, pumpkin puree, eggs, brown sugar, avocado oil, and vanilla extract to a blender. Blend until completely smooth and creamy, with no visible cottage cheese curds.
- Pour the wet mixture into a large mixing bowl. Add the dry ingredients and gently fold with a spatula until no visible flour remains, scraping the bottom and sides of the bowl.
- Gently fold the batter 2–3 more times after resting. If using chocolate chips, fold them in now.
- Divide the batter evenly among the 12 prepared muffin cups.
- Bake for 20–24 minutes, checking at 20 minutes. The muffin tops should be set and spring back lightly when touched, and a toothpick inserted into the centre should come out clean or with a few moist crumbs.
